Hi guys,
Currently, we are experiencing an issue were the graphs have a flat line for a couple of minutes. Basically, graphs are not being updated constantly. Attached please find an example of a graph.
Moreover, we noticed that this is visible on every graph we checked. We checked the /usr/local/nagios/var/npcd.log and /usr/local/nagios/var/perfdata.log, unfortunately, we did not find any errors which could indicate that there is an issue.

Use your mouse to select and zoom in on the flat areas. I'd like to see it in finer resolution. Do you see the flat line when viewing the data at the minute level?

Issue can be redeemed as solved.
First thing we noticed is that the nagios_logentries was crashed and when initiating a repair database it was taking too long to repair that particular table. At that point, the size of that table was around 9GB, so we had to truncate the table and lower the retention period from the admin settings on nagios GUI. After removing the log entries, graphs started to populate smoothly.
Out of curiosity, is there a way to stop this table from generating logs? (as said we have lowered the retention period but in our scenario it would be best not to generate any logs)

I don't think it can/should be disabled completely, but you can limit it under Admin > System Config > Performance Settings > Databases > NDO Database > Max Log Entries.
